While reporting back to duty, the Core Guardians are suddenly alerted to a major attack on the Facility – a major research centre, industrial development, and city in its own right. Skye takes a drop pod down to a Britech manufacturing and research centre in the middle of a Lume attack, which she defeats. After the Core Guardians regroup, they fend off Lume attacks on the park of a nearby hotel, a research lab, and eventually the main entrance to the facility centre.
After fending off the final wave, which included a dangerous boss called a Walker Patriarch, the Core Guardians are ordered to travel to the nearby rocky fields area, named after its distinctive karst topography. Following their successful defence of the initial core, they are ordered to travel to three other outposts to defend their cores. Eventually, they reach the farthest outpost and receive the true intention of their mission: to reach the ruins of Brightholme and find an abandoned lab containing details on the origin of the attacks.
Because of the high spore content of the area, the Core Guardians must travel from old Core site to old Core site, each time activating them to sterilise spores and defending the ensuing Lume attack. Upon finding the lab, it is discovered that the use of the Cores caused an overall increase in spore production, leading to an increase in Lumes. Skye and Haigen decide to keep the data from Britech and instead transmit it to Tsygan, whom they believe would make better use thereof.

Off the radar, the Core Guardians then follow the fault lines of earthquakes, which travel in an arc through the areas they have defended. Using the stolen information, they also discover a massive cavern beneath the original facility, which seems to be artificial but has no link to the surface.
After trekking through the swamp, they eventually find a massive underground cavern with a Lume of incredible size (previously shown in the distance in the Sanctum level Aftershock) that releases a torrent of Lumes. The beast, which is the presumed source of the Lume attacks, earthquakes and caverns, fails to destroy the Core, and so instead destroys the area and travels to the surface.
The Core Guardians escape its wrath and reach the surface to see it, in full height and gargantuan size, marching towards the skyscrapers of Elysion 1 with a cohort of Lumes. As the credits roll, the barrage of missiles and lasers from the Elysion 1 defences seem ineffective against the beast, and the players are left on a cliffhanger.
The story is continued in four DLC packs; Road to Elyson, Ruins of Brighthome, The Pursuit, and The Last Stand.
In Road to Elyson, the characters are faced with the threat of the large Lume, nicknamed a titan, who is seemingly unstoppable. TSYGAN (real name Charlotte Wray) joins as a playable character, after being sent the message, “They Say You Gain Advantage Now, Hunt Evoked Luminescent Protector.” (“TSYGAN, HELP”) by Haigen. She helps the squad return to the city via a previously hijacked train, fighting off Lumes along the way.

In Ruins of Brighthome, it is revealed that TSYGAN was creating a massive weapon to use on Elyson 1, named SOKOL, but is able to be used on the titan. Players must fight through the slums, in which they discover what happens to humans who inhale too many spores, a transformation into a sort of spore zombie.
Before they begin the final fight to use the massive weapon, it is revealed that the elite of Elyson 1 are already escaping, leaving both the rest of the citizens and all the other humans on the planet to be killed by the Lumes. The titan is going around punching the city, destroying it. The squad is able to power the weapon, however, and uses it on the titan, which only wounds it. They conclude that one more hit would kill it, but the creature wandered away.
In The Pursuit, the squad determines that to keep the titan in place, they must activate cores to agitate it. Throughout this, they learn that all of the elite of Elyson 1 have been fully evacuated, having ordered the military to cover their retreat. The military rebels against the system, however, electing to attempt to save as many civilians as possible. Finally, the Sokol is ready to fire again, and finishes off the titan, presumably ruining the SOKOL, which was only ever designed to fire once.
In The Last Stand, the squad contacts the military, who reveals their plan to attempt to save as many people by using military owned ships to evacuate. It is well known that not everyone will be saved, especially those living in Brighthome. On the last level, the squad learns that there are three more titans, and know that further fighting is futile, as it took a massive super weapon to kill just one, which was unable to be fired again, due to being designed to only fire once.
SANCTUM 2
The last level has the player fight off against an endless tide of lumes. If the player manages to hold off for at least ten waves, then the rest of the story is shown. The squad must retreat, as the core is destroyed. TSYGAN elects to stay behind to help the people of Brighthome, even accepting that it is futile. At the request of Haigen, SiMo accompanies her. It is assumed that both are dead.
The rest of the squad leaves on a small ship, flying around larger ships that are presumably filled with refugees. However, the three titans rise out of the mist to destroy the large ships, and as the small ship carrying the squad flies away, four more rise, bringing the total amount of known active titans to seven, ending the story on a second cliffhanger.
